Could I omit "en" in the first sentence? Cuánto aprendo alemán?

Hola Emanuel, 

It would sound odd if you omitted it. You could say though:

¡Cuánto alemán aprendo!

How much German I am learning!

However using our sentence:

¡Cuánto aprendo en alemán!

means that you are learning a lot about the German language or you are learning a lot in your German classes.
