I don't understand why naranja is plural in one example and singular in the other.

As explained in the lesson, the colour adjectives that refer to flowers or fruit (naranja, rosa, violeta) have two correct forms in the plural, as shown in the table. So both are correct:
Las flores naranja
Las flores naranjas
The orange flowers
We can also use the singular form of the adjective (naranja) when accompanying plural nouns (flores).
