'You probably haven't had a good breakfast'  is translated as probablemente es que no habrás desayunado bien

My question is if the 'es que' is obligatory here?

A more straightforward translation of 'You probably haven't had a good breakfast' would be "Probablemente no habrás desayunado bien", "Probablemente no has desayunado bien", or "Probablemente no hayas desayunado bien." The inclusion of "es que" is more of a stylistic or conversational choice and is not necessary for the sentence to be grammatically correct.
