El médico quiere que me tome estas pastillas  I don't understand why we need 'me' in this sentence!

Hola Heather

Sometimes we use the verb "tomar" with reflexive pronouns (emphasising the action), so, this is why we are using it here. You can omit the pronoun if you want and say: 

El médico quiere que tome estas pastillas. 

However, in this context, the pronominal form makes it sound more natural.
