If we use the preterite with "ya", it has in Peninsular Spanish an extra meaning "finally did something", so this sentence "Ya pagué la cuenta", said in most parts of Spain, not in Latin America, means "I finally paid the bill", more than "already".
I added that extra meaning to the sentence inside that lesson, so it is clear.
