I've listened over and over and can't hear the Y in "José y María".
Is it not there or am I just unable to hear it?

I listened to the audio and it's true that the y in José y María is not very noticeable. This is because the narrator is blending the last syllable from José and the next letter y. This happens often, we don't cut the words so much, but there is a bit of blending as I said. So when you hear it, the y gets a bit lost as it's somehow attached to the é:
